QuoteI know in Goldwave when I resample to 48 it tells me that I can't save it as a mp3 at that rate and I would have to choose another format.

This is true. Goldwave only likes to resample the file if its in wave format.

What I do is convert the movie audio to wave and its already sampled at 48Khz. Then I convert the rifftrax MP3 to wave and leave it at its original 44.1Khz. Then I convert the new rifftrax wave file to 48Khz.

Yeah, I don't use Goldwave to convert the frequency.  I use Steinberg WavLab to export the RiffTrax mp3 as a 48kHz wav file.  I use the free audio editor audacity for synching the rifftrax wav with the original film's audio, then export at 48kHz.
