Trust me, that's how it works with censors.
I am struggling to come up with a precedent where good guys in a PG or PG-13 movie were either mutilated, murdered or seriously injured.
Anybody got any suggestions?

It's because it doesn't happen.  Films that are aiming for - and we're mostly talking about big studio movies here - the widest possible audience tend not to take risks like that.  There have been flirtations in the recent past with films like Twilight, Hunger Games and the last couple of entries in the Harry Potter films with a darker overall tone, but these films are established properties that have a certain amount of leeway with an audience that demand the adherence to the original material.  And even if the tone is darker in those films, that does not necessarily extend to a lingering depiction of graphic violence that is usually found in films with a higher rating.

Just off the top of my head, Captain James T. Kirk in Star Trek Generations, John Connor in Terminator: Salvation Theoden in Return of the King.  Do CGI Characters count?  Optimus Prime in all of the Transformer movies.
Good examples. but if everyone's theories are true it seems like the MPAA has some sort of good guy to bad guy death ratio in mind with rating movies.

It does and doesn't make sense to me... if that makes sense at all.

I didn't think there was ever much to spoil about Aliens to begin with. Ripley goes back, kills aliens, some people die, someone blows one out the air lock, the end. Oh and by the way people have been trying to retcon an egg on board the Sulaco for the past 20+ years now because it makes absolutely no goddamn sense, it's almost as big a betrayal as Highlander: Endgame and Highlander: The Source.

I think the queen laid it reason makes perfect sense.

laid it when? It was quite clear at least to me that the Queen has to have that organic biomass of an apparatus that dispenses the eggs. The Queen tore away from it when it left the facility, so I sincerely doubt the voracity of the idea that the Queen laid it... especially since even if she did(assuming she doesn't need the birthing apparatus) it would have been sucked the fuck out into space when Ripley blew the hatch. Secondly, as I recall, the shot at the beginning of Alien 3 shows it was out in the open where Ripley could have seen it... don't tell me Ripley wouldn't have taken every single precaution and then some before going back into hypersleep. In any case, the beginning of Alien 3 turns Ripley from strong  female protagonist into a complete moron.
