Thanks for the info in this thread. This DVD has prompted me to update my system own of engineering Rifftrax DVDs.

Since we're all chiming in with our reauthoring method, here's mine.  It's very similar to Ortega's except for a few of the tools used.

DVD Decrypter with AnyDVD running in the background to demux the audio and video
delaycut to fix any audio time delays
BeSweet with the BeSweetGUI to decode the AC3 to WAVs (both 2.0 and 5.1)
Goldwave to convert the RiffTrax MP3 to WAV, edit and remove sync lines, match volume, and recombine audio tracks with the GWVoice plug-in
BeSweet with BeLight (GUI) and Aften (encoder) to encode the WAVs to AC3
Muxman or IFOedit to author the DVD
DVDShrink to shrink to DVD5 if necessary and create an ISO
Home Theater PC with Vista Media Center and My Movies to play the ISO on my home theater
Nero to burn the ISO to disc (but only necessary if I want to take it to a friend's house)

Porkins

I tend to use handbrake to rip the DVD to an MP4, and then sync using SoundTrack Pro, merge with quicktime.  Super simple.

FYI, the delay I used to correct the audio was 2500 ms. Your mileage may vary.

Thanks for this info...
I was just doing my re-author and noticed the audio being WAY out of sync. I was about to sync it manually, when I though I would check and see if anyone else posted the delay amount. This has saved me allot of time.
