Hmm. tough call..
Grendel: Devil Tales  Homecoming is definately up there.

That and... I think it was a one-shot in Transmet. about the woman who was cryogenically frozen and then revived and what her life has been like. I really liked that one.

Growing up, I was partial to the Armor Wars storyline in Iron Man. Tony loses Stark Industries to Obadiah Stane, and discovers that many of the other tech-using characters in the Marvel Universe are using versions of his technology. Tony sets up a new company, and decides to track down every one of those characters and take his technology back. It was interesting to see a super hero take initiative on something instead of just waiting for a villain to show up. I can't recall which villain, but one of them hears about what Iron Man is up to and just gives his gear up to avoid a fight. Tony invents a stealth version of the Iron Man suit to fly to Russia and take down Crimson Dynamo and Titanium Man. Stark's actions also put him at odds with the government, and at one point Tony narrowly escapes a confrontation with Captain America.This all culminated into a final fight with Stane (in the Iron Monger suit), and Tony (in the prototype red & silver armor), and Tony reclaiming Stark Enterprises.

I liked the Hellblazer: Bad Blood mini series set in the future.

I always liked the Age of Apocalypse story.

AoA is what really got me into comics back in the day.  I loved the character designs and the story was so damn good.  The tragedy is when they had the anniversary story arc that was just so terrible.

Preacher: when his grandmother comes into the picture all the way to when she dies. jesse custer's grandmother is, in my opinion, easily one of the creepiest/most evil comic book characters out there. his twisted upbringing to his return to the farm and setting things right really was better than going to the movies.

I've always liked everyone in the Custer family.  I thought The Good Old Boys was the best of the Preacher specials/spin-offs.

I liked all of Meltzer's run on Justice League, best arc of all time...?
I'll say the JLA/JLE crossover The Teasedale Imperitave.  All the Giffen run JLA/ JLI/ JLE books were great.

I've recently read some of the Civil War arc. Personally I liked it, even though I've heard a lot of the comic community were not so enamored. Currently reading some of the Secret Invasion arc.

I read Dan Slott's Arkham Asylum mini-series.  I almost wish it was a series.  In fact, why hasn't someone taken the "Arkham Asylum" archetype and made a series with it.  That could be cool.

Favorite Comic Book Story Arcs!

Batman Vs Predator (Asmuch gore as any other predator comic)

X-Men where Magneto went batshit insane powerful and killed almost all the X-Men
X-Men when the professor Xavier turned into a magneto looking guy and went insane and killed everyone

The Death of Superman. This was probably during a time where I was following comics the most. Him coming back was great but his death was much better.
Superman Vs Doomsday Vs That one fake superman from after the death of superman.
