Which DVD will work? The one I have is labeled "Collector's Edition" "widescreen"
I don't think that there is a "directors cut" of the film so both the full and widescreen ones should work. Yours should be fine.
As far as I know, there are three different DVDs out there, but they are all the same 127 minute version of the film:

The Franchise Collection Adventure Pack
These should all work with the RiffTrax.
Besides the full/widescreen differences, I'm pretty the discs themselves are exactly the same on all of those versions.
Generally speaking, the only time you need to worry about a DVD not synching up properly is if it is a "director's cut" or "extended edition" copy. Any disc that says "widescreen," "full screen," or "theatrical release" is fine. If it's a "special edition," you'll need to check to see if the movie length is any different or if it makes reference to having extended footage included in the movie (as opposed to deleted scenes watched separately as a special feature).
There ARE some exceptions to this (Coyote Ugly, Ghost Rider), but you probably won't see RiffTrax doing a movie that has multiple different cuts of the movie that aren't "special" releases, to avoid just this sort of problem. In fact, MOST RiffTrax will work with a VHS of the movie as well, since the VHS and the DVD both contain the theatrical release of the movie.
For the RiffTrax Player I think the chapters need to be the same as well, so I hope all the versions have the same chapter breaks.
They do. I own them all. :D
Sometimes you will have different versions in different countries. I know we had a different version of Fantastic 4 and Harry Potter in Canada. I had to purchase a US copy of those releases....well I guess the HP one would have worked, but I felt safer using the US version for the proper sync experience.
This doesn't apply to JP, so I have no idea why I even bothered to mention it :P
Well, if nothing else, it boosts your post count. :D

Jurassic Park might be an exception. IIRC, the first VHS release didnt have the Barbasol can scene. Of course, it's been 14 years or so since I watched the VHS, so I might be misremembering.

I think you may be right, I vaguely remember the scene with the can being covered by mud missing from the VHS version, but it's also been a long time for me and I gave my VHS copy away when I got the DVD...
