The line that made me laugh the hardest was the two-part line during the Ent battle, when Bill Corbet says "It's already ruined and we haven't even figured out what it is," and then Kevin Murphy says "MY THING!"

There were a ton, but the one that I will always remember was when Aragon put his head down on the rock & Mike says something along the lines of "Hey, he's listening to modern rock." It was an easy simple riff that I probably would have over looked if I was writing jokes for this film.

They brought back one of my all-time favorite MST3K recurring riffs:

SLEEP!!!
 :clap:

Same here, I loved that riff!  For a few seconds as I laughed at it I felt like I was transported back ten years or so to a better time.

Ironic thing is, the last time Tom used it in MST3K itself (I forget the episode) Crow or Mike commented something like, "Wow, that's an old chestnut."

I kept rewinding that part just because the "eeEEEEeeEEeeEEEeee" cracks me up every time (loved 2001!).  :D

Here's a web page which talks about the "SLEEP" references in MST3k (you'd want to read through the responses too).  I think they just picked it up from Bela Lugosi films, even before MST3k had riffed any of those films:
