My take on it was that, by seeing the 'test drive' for the process of cyborgifying someone (yes, I can make up a word here

), Coulson saw just how disturbing the life/death activities of this non-SHIELD company were, and just how little they regarded the two.
EDIT: The cell-healing nature of the medication they went there for, I think he surmised, was what allowed for the cyborgifying of someone. That was - at least in my thinking - why he ran like hell to try and keep Sky from getting injected: he didn't know what it would do. [If that was the cyborgifying-compatibility medication (keeping tissue alive and allowing it to heal quickly in connection with electronics), Sky may become 'more computer compatible' in the future from that.]
