Weird issue with reauthoring

I just recently got into making my own RiffTrax DVDs and have run into a few problems here and there with certain DVDs (which I've heard is common). I'm having a really weird issue with my X-Men DVD (bearing in mind that it's not some goofy version of the movie; it's just the original release with solely the first flick). Every time I rip it using ReJig, the video completely skips the sequence in the beginning where Rogue puts that dude in a coma; it goes from a shot of the house, to her screaming because he's seizing, then gets into the scene with the senate hearing thing.

Any ideas? It's a weird issue that I haven't heard about...Thanks in advance for the help :-D

Have you tried using ifoedit instead?
