I was thinking this could be a great almost "wrestling feud" style thing. There were two wrestling companies that had a feud between them a couple years ago (Ring of Honor and Combat Zone Wrestling), so while behind the scenes the two companies were cooperating, they had the wrestlers at eachother's throats and the respective fans had to take sides. The end result seemed to be increased business for both companies and nearly rabid fanbases screaming for more.
You could modify that into something interesting here, have a rivalry between Joel and Mike escalate so they take shots at eachother in the riffs. Suddenly you could have Bill do a "run-in" and mess with the scaffolding on CT, or some odd sound effect would end up in a Rifftrax and it can be blamed on Trace getting revenge. It'd all be in good fun behind the scenes, appearing like a battle to the fans, though it'd be tongue in cheek.
Okay, so it might not really work, but it was a fun thought that helped me ward off boredom at work.
